Now I'm not rubbishing anything, but the ThinkDiag will only be able to communicate for as long as the modules are communicating.
So in the end after the times I gave in another post the cars modules will be asleep.
If the only problem you have is stop start not working and the car is starting ok , then maybe the power draw is not an issue..
And that not enough time has been left between locking the car and testing .
The only real way will be to disconnect the bonnet switch leave bonnet on latch .

As you know Matt stop start has so many parameters to be met to function
The one on my last van gave up after about 6 months .
And that van did 135000 over 2.5 years so it was used a lot .
You have 80% battery life or health so the battery is not an issue
I'm I'm just wondering if the dongle is giving you a false reading .
I know what it's like when things don't work as they should and I for one get a bit tetchy when it goes wobbly..
